To begin installing Windows 2000 Professional on your computer, run the Windows 2000 Setup program. For a clean installation on x 86-based computers, run Winnt.exe from an MS-DOS prompt.

Windows 9x/Me use Setup.exe to start the setup process. Windows 2000 and XP also use setup.exe. Windows NT uses winnt32.exe or winnt.exe.

This information conflicts for now I am going by Microsoft

Why don't you test it and see for yourself? :)

EDIT: I'm not seeing the conflicting information...

    From Microsoft:

Looks pretty clear to me. Read the note clearly: you can ALSO run Setup.exe. You don't have to, but you can. Not an either/or sort of thing.

If I had to guess, I would think that Setup.exe would determine what OS you're running and run the appropriate installer, winnt.exe or winnt32.exe.
